兄弟は自分たちの本当の身体を取り戻す方法を探すために旅に出ます。その途中で国家錬金術師という国家資格を取得します。国家錬金術師は国から研究費や特権を受けられますが、その代わりに戦争や任務に参加しなければなりません。エドは鋼の義肢を持つことから「鋼の錬金術師」という二つ名をもらいます。

兄弟は賢者の石という伝説の錬金術道具に興味を持ちます。賢者の石は等価交換の法則を無視して錬金術を行えると言われています。しかし、賢者の石の作り方は秘密にされており、誰も知りません。兄弟は賢者の石の情報を集めるために様々な場所や人物に出会います。

その中で兄弟はホムンクルスという人造人間に遭遇します。ホムンクルスは人体錬成で失敗した人間の魂を賢者の石で作り直した存在です。ホムンクルスは人間を嫌い、自分たちが神になることを目指しています。ホムンクルスは七つの大罪の名前を持ち、それぞれ特殊な能力を持っています。

兄弟はホムンクルスやその黒幕であるお父様と戦いながら、賢者の石の真実や自分たちの過去を知っていきます。そして、アメストリス国全体に仕掛けられた恐ろしい陰謀に巻き込まれていきます。兄弟は仲間たちと協力して、陰謀を阻止し、身体を取り戻すことができるのでしょうか？」

The brothers develop an interest in the Philosopher's Stone, a legendary alchemical tool that is said to allow alchemy to be performed without adhering to the law of equivalent exchange. However, the method of creating a Philosopher's Stone is shrouded in secrecy, and no one knows the truth. The brothers encounter various places and individuals in their search for information about the Philosopher's Stone.

During their journey, the brothers come across beings known as Homunculi, artificially created humans. Homunculi are reconstructed using the souls of failed human transmutations and the Philosopher's Stone. They despise humans and aspire to become gods. Each Homunculus bears the name of one of the Seven Deadly Sins and possesses unique abilities.

As the brothers confront the Homunculi and their mastermind, referred to as "Father," they gradually uncover the truth about the Philosopher's Stone and their own past.
